[Patentcenter] Q about warning that pdf file contains multiple layers when filing divisional

Filed a U.S. divisional application recently, and the only change I made to
the drawings was changing part of the header to reflect the change in my
docket number.
Scanned drawings to .pdf, and filed them in .pdf.
Had no issue with drawings when parent application filed in EFS couple of
years ago.
Got the following message from Patent Center when filing divisional, with a
yellow background:
Warning: The PDF file contains multiple layers and must be flattened prior
to submission. Documents submitted with multiple layers will be flattened
by the USPTO when converted to an image. Layers marked as "invisible" will
be lost during conversion.
Did file application with the warning.
Checked Workbench in Patent Center before writing this, drawings filed look
OK.
I somewhat understand the issue, but don't know what to do to have
corrected the problem before filing the application. The drawings were
scanned on an HP scanner and scanned to pdf per the scanner's operation. I
do use Adobe Acrobat as well as the Reader.
Can someone clarify this for me?
